It says to take off the dome once they start reaching it, and two sprouts are already touching it, but I see a couple of seeds that haven’t sprouted yet - what should I do?

Yes, you can take off the dome as soon as the sprouts start emerging.
And these domes are reusable so keep them around for the next plant cycle.
