Yellowing leaves on thyme at 63 days

My thyme has been doing really well, but recently, at age 63 days, leaves have started turning yellow. An online search indicates that the plant may be running out of nutrients. Should I transplant to a pot now? If so, does it matter that I just pinched it back today?

it may be so indeed that the plant pod is blessed with a very high germination rate and the massive amount of roots are not able to support the plants with nutrients.

Pinching back is recommended after repotting anyways to encourage rooting. So, you are on the right track.
